I checked, and yes, CS does find /sw/bin/pkg-config and other things  
there.
The difference is that all of them do have -I/sw/include etc. in  
the .pc files,
while vos does not. Consequently, the vos checks fails to find the  
fink boost
libraries and chokes. So the fix would be to include /sw in the  
vos .pc files
too if it is found in a "nonstandard" location, which /sw sadly still  
is.
